Mac mini dual hard drive-setup question


mac mini (late 2012)
yosemite 10.10.5
2.3 ghz intel core i7
16 gb 1600 mhz ddr3
have full backup on portable ssd.

have new 1tb hdd (thank apple care). i'm going add 1tb samsung 250 pro ssd installed couple of japanese certified apple repair technicians. japanese not in area.

i'm thinking, since have space on ssd, i'd have ssd "fully loaded" whole enchilada (system, document, applications-everything) main boot drive disk , make hdd bootable backup (using chronosync)

questions:

1. doable?
2. having ssd being 'full bootable' slow dive down significantly?
3. if yes '2', better 'speed performance' option?
4. in event better run 'system & applications' off ssd , use hdd files, ie, user folder, how go making backup of bootable?

appreciate suggestions. thank you.
